First I want to load the map for Shepard's quarters on the Normandy. I found a file on the boards here titled "femsheps_quarter" when extracted. What should I do with it from here? Do I copy and paste everything in that folder into the maps folder?
The folder should contain one (or more) .BSP files. These files need to be copied to the 'maps' folder you found there. Any map (bsp) file that is in the 'maps' folder will be visible to Source Filmmaker. Once it's done copying, you should be able to load the specific map in SFM.

After that I want to start with something simple. I found a nude FemShep model. The folder is titled "femshep_nude" and has a lot of subfolders in it. I'm guessing this stuff goes under "models" in my "Steam usermods" folder but again do I copy and paste the entire "femshep_nude" folder into it or just something specific?
The femshep_nude folder should contain both a "materials" and a "models" folder. If you paid attention to the structure of the "usermod" directory, you should see that these folder are also present there. You have to copy those folders from the femshep_nude folder to the usermod folder. Windows will say that a folder with the same name already exists there and will ask you to continue. Choose 'yes'. Once it's done copying, you should be able to pick your model in SFM.

I've been searching tutorials on this board and Youtube but I'm still very confused. I've found maps and models on the boards here that I want to use but I still can't quite figure out how to use them in SFM. I copied the .bsp files for the map where you said I should but when I tell it to "Load Map" in SFM nothing pops up. At all. When I first booted SFM there were a bunch of default maps I could pick and play around with but now everything is gone. Did I do something wrong?

This window: At the top there is a dropdown called "Mod Filter". Make sure you have "All Mods" selected. A little bit below that, there is a bigger field that lists all the subfolders within the "maps" directory Make sure the top most entry "BSP Files" is selected. At the bottom, there is a little text field that says "filter". Make sure it is empty. This way it should list all the maps.

One more question. Or two, rather. Which folder do items and accessories go into? I've also downloaded something called the Joint Tool to help better position some models. Which folder does this go into?

The joint tool is for Gmod. You won't need it in SFM.
